both are same

pci-e is newer, so get that. It has more bandwidth so it can use things like SLi. The vid card never uses all the bandwidth so it doesn't actually matter between 2 cards that are pci-e or agp.

From what I've read, a PCI-E mobo is gonna have a longer usefullness, beacuse new GPU development is gonna have PCI-E in mind. AGP is an afterthought, and not much will filter down to it.

If you're board shopping, go PCI-E.

As people have said PCI-E is newer (read more expensive) but also has a higher max bandwitdh. If you're shopping for a top-of-the-line card or planning to use the card for many years use PCI-E (if your mobo supports). Otherwise AGP is fine.

By no strech is pci-e more expensive. In fact the same card available in both pci-e and agp is often cheaper to buy in pci-e. Reason being that AGP has a copywright on the technology/name so manufacturers have to pay a royalty on cards they produce for that slot type. PCI-E does not have that copywright therefore, saving the end user money.
